The factory rear sway bar end links on 4Runner and FJ Cruiser are fixed-length components designed for stock ride height — once you install a 1", 2", 3", or larger lift kit, the lifted suspension geometry pushes the sway bar out of its proper neutral position, causing it to operate under preload at static ride height rather than parallel to the ground. Yes. Any suspension change requires a professional alignment to ensure proper handling and even tire wear. Most shops include this as part of standard suspension work.

How will this affect ride quality?

Depends on the part. Lowering springs on stock shocks give a firmer ride. Coilovers are adjustable — soft for daily, firm for track. Air suspension lets you change height and feel on the fly. The spec sheet describes ride character for this product.
